I would fit the full vvt engine and see how it runs. If you don't like then swap the head for the non vvt jimny one. That way you may not need to do the head swap which would save a lot of work.

I don't think your Jimnys non vvt ecu will like the vvt engine. It doesn't have the ability to advance the timing in vvt form leading to overheating and timing issues.

My understanding is that you can use your 1.3 non vvt head on the 1.6 block which will do away with the vvt gubbins and run fine, even on the standard 1.3 map.
As long as they are both the same engine code save the capacity part. Ie: an M13a head on an M16a block.
