If it suddenly breaks, go back to the last thing that you did before it broke and start looking there

First find a diesel engine that will fit in the space.
Get an adaptor plate for the gearbox to couple to it.
Modify the clutch so it works now
Put the engine in modifying engine mounts as required.
Sort out a radiator and couple it up.
Sort the heater piping out.
Modify the exhaust and air filter piping to fit.
Remove the in tank fuel pump and change to a low pressure pump.
Fit a diesel filter/water separator.
Fit stronger front springs to carry the weight.
Fit a battery with higher CCA.
Sort out the ignition so it works with a diesel, likely wire in a different ecu.

Personally, I would sell the Jimny and get something with a diesel engine fitted, a Defender 90 is about the best thing I can think of.
You can get a diesel 4x4 Panda but they are expensive, or even import a diesel Jimny.

I forgot to say, but these are not strictly fitting issues:
Inform the DVLA of the change of fuel, supplying engine numbers, proof of purchase and proof of fitment. Likely end up with some odd taxation class as there won't be an emissions figure, required for Y plate onwards.
Inform your insurers and see if they will cover it, and how much extra you have to pay.

Seriously though, probably not worth it unless you can do everything yourself, including fabricating mounts, plates etc. However just because youve asked "how to fix a diesel engine in a jimny" probably means you dont have the knowledge or equiptment to be able to do it. Not having a go at you!
If money is no object to you, then buy something else anyway.

I have to agree with Bigaz with his comment that if you are having to ask how to do it, you are unlikely to have the knowledge or skills to pull it off.
This is not a pop at you or your abilities but I knew what needed to be done as mentioned above but would not choose to attempt the conversion as I don't have the necessary skills either.
I also agree that if you want a diesel engined off roader you would be better off buying a green oval of some description.
I think a standard Defender 90 300 TDi would be the nearest comparison to a lifted Jimny - oh god I'm getting close to admitting that a Land Rover is good - I'd best stop typing now ...
