It isn't uncommon for there to be different maps for manual and (torque converter) auto, actually. The reason might be briefly summarized as optimizing for the different way that torque is transmitted between the two; for example, a manual box car's map can have a torque curve that is "peakier."
Having said that, I have no idea if the Jimny has a specific auto map, so this may or may not be relevant for the OP's question. Just a general observation and warning not to assume that the FI map in a manual car is the same as in an auto.
To BWJ, sounds like a fun project, but I agree with fordem that it would be easier to find a wrecked auto car and do the swop that way. The little odds and ends can drive you mad.
