Expedition roof rack bolt alignment

Expedition roof rack bolt alignment was created by Gillian
I've just purchased an expedition roof rack for my 2004 Jimny and while the rack fits over the bolts its not absolutely centered over them, so the flanges on the flanged nuts dont fit. Any advice welcome!

As in the holes are too big and the nuts won't clamp or the edges of the brackets are too close to the holes so part of the flange nut is in free air? A picture or 2 might be able to shed some light.

On my rack the holes are countersunk so the nuts are down in there.
Before you tighten any bolt, you should put them all on and align the rack as best you can.
