Hi all I just recently bought a 2012 Jimny. It has a raised suspension. A few weeks back a clunking noise came about. The noise only really happens when driving over uneven surfaces and bumps and what not. Any idea what the cause of it could be ?

Welcome to the forum. First of all I would be checking the condition of all the suspension bushes and steering joints. I would also do a spanner check of all the associated bolts and fasteners for tightness.

The worrying sounding clunking on my 2007 turned out to simply be the (replacement) exhaust muffler hitting the frame rail. My first assumption was perhished bushings though.

Hi and Welcome,
Unfortunately rattles and clunking noises can be caused by ANYTHING, you do have to take a systematic approach to finding them.
It's not going to hurt to check all the items suggested by Lambert and CJ. Both easy enough to do on your own, just look for movement in things that shouldn't move, and waggle the exhaust, listening for that clunk.
If this turns up nothing get someone to drive whilst you sit in the vehicle try to narrow down the source, much easier if you are not driving. Then it's a case of just trying to narrow it down any way you can.
Mine had a clunk that was nothing more than the jack handle in the rear storage area. Just moving it slightly stopped it, that easy.

However I am still on the hunt for a random clunk on ours, been after it for 2 months now, still can't find it. Waiting for the wife to drive it so I can sit in the back with my mechanic stethoscope. That's going to look a little strange to the following car!

Here is a few clunk generators, I've had most over the years, but not all in the Jimny
Exhaust
Suspension bushes
Ball joints
Bad wheel bearings
Dampers and bushes
Junk in the car (jack's etc)
The MDF cover over junk hole in the rear
Loose trim panels

Yokohama Geolanders, Sony head unit, NAUTILUS Air Horn, DRL conversion, Rear cargo space, Elvis Bobblehead, transfer Guard, Indian hanging Elephant, Koni Heavy track dampers, Custom SS exhaust, Voodoo Doll, Adventure Rack with LED ight bar, vintage ERIBA caravan usually attached (yes it's slow)
